If you have received orders where PayPal is the selected payment method, but the order came through with credit card numbers, the problem is that your payment methods pull-down menu shows PayPal as a payment option. Adding PayPal to the payment options is unnecessary if you have set up PayPal Checkout for use with your checkout pages.
Note: Payment Center now prevents PayPal from being added as a payment option in order to avoid this issue entirely.

What's Happening
Buyers making a purchase on your site can select PayPal from your payment methods pull-down menu (see image below), if you have added PayPal as a payment option on the former Payment Options page. Buyers may select to use PayPal as the payment method, but then also enter a credit card number, believing that they are funding the PayPal payment with the card entered.
The order is accepted even if you perform real-time authorizations, because even though the card number may be valid, selecting PayPal means the card will not be passed to the card issuing bank for authorization. You can modify these orders and change the card type to the correct value, but you should correct the problem by removing PayPal from the Payment Method pull-down menu.
While buyers can fund their PayPal account with a credit card, the PayPal Checkout integration with the Checkout & Registration Manager displays a separate PayPal payment section (see below) in the Billing section. As such, adding PayPal to your payment options is not only unnecessary but can lead to buyer confusion.

Remove the PayPal option from the Payment Method section
- Sign in to your My Services page.
- Click the Store link.

- Go to Payment Center.

- Click the Add/Edit Payment Options button.

- In the Checkout Display Status column, click the edit link next to Displayed for PayPal.

- Click the Yes button to confirm you are not displaying this payment option.

- Return to Store Manager and publish your Order Settings.

PayPal should no longer appear as a payment method in the pull-down menu in the Payment Method section of your checkout.
